I'm analyzing a site with SEIntellingence and for nearly every page under the links section I get this warning:

"This page does not have any incoming links from other pages on your website. Make sure at least one other web page links to this document so it can be found by your website visitors and by search engines."

These pages are linked through the a tab in the navigation bar or through an image.  I'm not sure what to do about this or how to go about fixing it, or if it even matters in terms of SEO.

I also noticed that when I downloaded the site via the url, each page on the site was listed as index.html.  Does that have anything to do with this error?

Hi,
Yes that would cause the error. You probably have an htaccess file that rewrites the URL. In this case SEIntelligence won't be able to determine whether or not a page has a link to it. All other suggestions will be valid though.
